In Navigator 8.2, we can mimic or clone an entity by copying the entity-year folder and then changing the entity name in Navigator. This allows us to use the old entity's Chart of Accounts in the new entity.

In 9.0, each entity has files in the Navigator program folder (not the data foider) with extensions like .opt, .blo, .bko, .aqt, _lsrXX.chk, & _lsrXX.des. Do I need to copy those to the new entity?

You are correct. When you cloning an enttiy in 9.0 by selecting File | Save As, Navigator does not copy those files. That should not be a problem since those files will be recreated as needed with the information specific to the new entity.

For instance, the .blo, .bko, and .des files have broker, bank, and checking account numbers that are probably unique to each entity. The new entity likely has different account numbers.
